How should I spell "Ferde Grofé Jr."?
Now it's listed as "Ferde Grofe Jr.".
Should I add a duplicate crew member to the database?

Only if you can't DOCUMENT that they are the same person, no guessing or "I think he is" allowed. Actual documentation. You can use IMDb as a reference pont but I would not rely soley on them.

I'd say use "Ferde Grofé, Jr." (note the comma before the Jr. suffix - it's the consensus to do it this way for DVD Profiler purposes). I did a quick Google search, and while Skip might need solid documentation to prove that Ferde Grofe Jr. and Ferde Grofé Jr. are one and the same person, I was easily convinced by the results of that simple Google search.

Don't misunderstand there is a difference between solid and relatively convincing. The only way we will get "solid" evidenec is from the person himself (maybe he has a website), which most of the time is going to be far too cumbersome. But one or more(preferably) references should suffice if they are good, just so you aren't guessing.
And yes use the comma.

Q1. Same person?
R1. I'd say yes! Ferde Grofé Jr. (as in IMDB) is the same person as Ferde Grofe Jr. (as credited, for instance, in "The Proud and The Damned", 1969) . 
Besides, IMDB shows "Alternate Names: Ferde Grofe Jr. / Ferde Grofé".

[Edit: I mixed up names myself and wrote them the other way round. Corrected!]

Q2. What Common Name in DVDP?
R2. As to what his Common Name should be, Grofe or Grofé, I am not one hundred percent sure, as I find him cited both ways.
According to Wikipedia "The Grofé family was of French origin (hence the acute accent over the "e"", but he was born in America, also his father was born in America, and his  birh name was Ferdinand Rudolph Von Grofe!
And, even for his father there were alternate names, Grofe and Grofé!

So, should I edit the name that someone established in the DVDP3 database, "Ferde Grofe Jr.", and change it to "Ferde Grofé, Jr.", then use the "credited as" field when he's credited as "Ferde Grofé, Jr."?

That's really annoying if you don't have an international keyboard.  If Ken would adjust the searches so they a) picked up common names and b) ignored diacritical markings, it wouldn't make any difference.
